Simple answer is you can't. Truthfully, you can, but in order to do it would require such an understanding of the source code that the question wouldn't need to be asked in the first place, sorry.
It's extremely difficult and time consuming, even for those that know how, and would probably rarely if ever be tackled, it's just not worth the effort.

You should check out a game called
The Vortex - by Me, (fuzion,serene02,alteredemu)
I designed the artwork from scratch and totally reworked the sound rom.
I was pretty pleased with the outcome though it took way too much time, wouldn't mind if I was getting paid to do this kind of work its very satisfying.
The game uses supa fruit roms.
