Check out the document about using the JPeMu 1.45 Emulator in the documents section.
Download the Indiana Jones DX Layout and the ROMs and extract the ZIPs into the same directory. Then start up JPeMu and point to the directory and hey presto.
Remember you need to download JPeMu 1.42 first and then put the 1.45 patch over the top.
